OK, I spent some time talking to the guys at AlSoft during the Expo to get a definitive answer on these problems.
Their comment: don't worry about this. As expected, it's a holdover from OS9. OSX doesn't really pay attention to those text encoding values, and in fact doesn't really copy them -- instead, it synthesizes the appropriate value based on context. DiskWarrior insists on "real" encoding values, since it's trying to make the volume fully OS9 (and earlier) compliant. Hope that helps!
