No damage on any drives. Every came back clean.
My second hard drive is partitioned into four drives. The two drives I was having this problem with had "Desktop" folders on them, which is different then the properly made "Desktop Folder" on each partition. Neither "Desktop" folder had anything in it. Deleted both folders and everything has been running okay since.
